Brightness buttons works only with Fn button and if I check "Use all F1, F2, etc keys as standart function keys", Brightness buttons works great, but another function keys (F3-F12) do not work as multimedia butons. I think function "Use all F1, F2..." should not affect Brightness buttons at all to work them without Fn key.

P.S. Using beta version 12.1.5 on Apple Magic Keyboard 1 and hope you will hear me and correct it.

Just faced the same issue, check this !
FunctionFlip allows you to switch the default Fn button for any particular function keys of any keyboard ! For instance, you can invert it for F1 & F2 of your Apple Magic Keyboard and keep them all default for your built-in one (so that it remains ok if you take away your macbook). It works flawlessly on my side ! :)

I think it's a must have feature for this great app! Would be great to handle native buttons without any third-party apps (and sometimes F1 and F2 are still needed).
