Hi there,
Thank you for this useful tool. I was trying to get my head around this last night. Unfortunately, although I upload the right count matrix, metadata and annotation file when I try to magnify the PCA, I can't see any name of the genes on the dots.

Hi Thanos,
I never encountered such a case.

Still, from the screenshots you posted:

  • looks like you are using transcript-level data - at least in the annotation
  • but your count matrix is on the gene level
    Basically there is an identifiers mismatch - pcaExplorer can't find the corresponding ENSG... in a list of ENST...

Can you try to upload a corresponding annotation object?
