The NetTimeLogic Configuration Manager can only run under windows system.

Q4: Is there any command in linux system to switch PPS source from FPGA to GNSS or MAC?

I guess you mean the PPS as output on one of the ANT Connectors?
Please check the Readme.pdf.
E.g. on ANT4 via AXI GPIO SMA MAP1 you can select with the specified bits the MAC or GNSS PPS as source for the output. This selection can be done via a simple memory mapped register access, Via PCIe like it is done in the driver or also in the TestApp.

If you like to do it via UART you can also just use a terminal and send the commands from there.
